position and adjust the image contrast to make only image pixels that are within
the threshold range visible.
Note: Select the ROI in order to minimize gradient and heterogeneity. To do so,
change the ROI size in order to minimize any intensity gradients so that they are not
visible to the eye when looking at the lower left panel. This is an advantage of
SpIDA, as it can be applied robustly to images that contain significant heterogeneity
and complex cell morphology or boundaries of fluorescence labeling in ramified
cells, which is often the case with immunolabeling in tissue sections. To change the
ROI without analyzing it, clicking the button “Draw Region” refreshes the image
with the new coordinates and intensity histogram parameters.
5. To run the SpIDA analysis on the selected ROI, click on the “GO!” button.
Note: We strongly suggest running the analysis with noise correction inherent to
the PMT implemented. Click ON the box “PMT Noise” and the “Slope Variance”
