At the moment there aren't that many non-manifold parts. Most of them are
simply the edge loops that need to be closed.

With the non-manifold points selected, use the
Circle Select
(
C
) and deselect
(
middle-click
) all the points, not on what could be considered the bottom.

When done the only points that should be selected are the ones that will be
extruded to form the bottom.
