In-Depth Information
12 Use the step 11 query to make two different Crosstab Queries (use the Access Crosstab
Query Wizard) making use of the query from step 11. For both, Locus_Name is set to Row
Heading and Sample_Name to Column Heading.
(a) In the first the AB (see step 10a) is used for Values. Save this Crosstab Query as
ctqry_ABresults.
(b) In the second the ABnormRationorm (see step 10d) is used for Values. Save this
Crosstab Query as ctqry_ABNRresults.
13 Make a final query where the ctqry_ABresults is combined with the ctqry_ABNRresults
and the genomic information table (step 5) by joining the SNP (Locus) names and
selecting all columns in the query. Save this query as final_query.
14 For further analysis and visualization, import or paste the data from the final_query out
of step 13 into Spotfire (see Protocol 3.6).
Notes
p Record sample names, sample positions on arrays, sample sheet information and so on in this
database (see Figure 3.3b).

Figure 3.3 Illumina data storage. In panel A an overview is shown of the Illumina
directory structure with 11 subfolders containing data for the different steps in the
analysis flow. In panel B an overview is presented of the different columns present in the
Illumina Sample Sheet Table.
q Name the folder exp_year_month_day_project; for example, Exp081125_myproject.
